Actually, in r/FanTheories, there is an interesting theory that Scruffy is the reincarnation of Fry's dog Seymour. Which would explain why Scruffy and Fry are so close.
I don't think Fry and Scruffy are particularly close. Fry's line about not even recealing the glovers location to Scruffy is just like Amy's line saying they could fire Scruffy over her dead body. Everyone at Planet Express ship loves Scruffy.

It's probably because he has to call Scruffy a lot to clean up the messes he makes.
My initial thought as well, but wouldn't it be kind of funny if Scruffy and Fry have this bromance or something, and we just don't know about it.
He's probably on call for maintenance, both on his cell and at home. If things go down at work, he's gotta be available 24/7
