Shiny Pokémon are rare color variants of existing Pokémon. They don't change anything for the specific pokémon but are mostly cosmetic and something Shiny Hunters like to hunt.
To obtain the 
Shiny Charm you have to have captured all pokémon in the Pokédex. Then go to Aster in the Pokémon Lab and he will give it to you.

- Breeding: 1/1000 1/500

Just walk/surf around in any available place where you can capture a shiny and eventually they will appear.

Put two pokemon in the daycare together.

The deeper you get in the fishing minigame, the higher you chance of shiny becomes.
Guaranteed Shinies[]
So far there are a few guaranteed shinies you can obtain.
Elekid X[]
You are able to catch it after completing the Xenodex.
Cofagrigus[]
You need Shulong to open up the spot within Ishtar City Gym that unlocks the area where it resides.
Magikarp[]
You can buy it in Sakura Paradise for 999999 pokedollars. I mean, it's doable.
Vintage Pokémon[]
While essentially not shiny pokémon, they may be just as rare if not rarer at times. Most of the vintage pokémon are able to be recorded in the Vintagedex. But there are some that just have Vintage forms.
The odds of finding one in the wild is 1/4000.
If you have defeated 500 of a certain species that is able to be found as Vintage, those odds increase to 1/500.
To get a Shiny Vintage Pokémon those odds are 1/67000. No joke, that's three zeroes.
