Firstly, I'd like to point out that this isn't one of those "rebels are overpowered! I can never beat them!" threads. I find that rebels are easy to mantain and defeat when you plan it out.
The only problem I have with rebels is the religious zealots and their defections. I constantly see one province factions conquer half the new world. It seems way to easy to exploit. A small nation can just wait till the Reformation, change religon to protestant, raise their stability really quickly and wait for protestant zealots to conquer an empire for them :wacko:
In my current game, The Palentine(spl?) got annexed early on in the game and only came back where Worms revolted from Austria. They were a one province, in land faction until the Reformation kicked in and they converted to Protestant. So now, because of protestant zealots, they own several provinces in South America, 3 islands in the Carribean and 2 provinces in Spain.
