A lot of the fun and oh shit moments come straight from correlating tid bits of information and identifying their present forms. It's literally a fuckin tragedy story featuring rape and child molestation how did you not see that coming. Your only valid criticism is with Sakota who did seem to just suicide for no reason.

There's 2 (eventually 3) timelines at play. Spoilers - Past Kids - Kiruko; Maru - Post Heaven kids (pretty much all of them are dead by now) Maru's journey begins with Mikura who's actually been dead and was taken over by the original director of the academy before he met her (similar to Kiruko). Like all of the kids, she eventually succumbs to her Hiruko core and dies. Before that she hires Kiruko to finish Maru's journey to find heaven. Maru's job is to find his mom Tokio and clone/brother and inject them with the syringes Mikura gave them as they're more than likely the cure to the Hiruko illness. Any Hiruko that you see here was once a student of the academy. That's just their inevitable final form.

One theory I saw was that the kids in that "school" are psychics or something used to create those super soldier monsters. Some apocalyptic event happens (probably because of the monsters they birthed) and the military comes to shut the "school" down. The kids manage to escape in the chaos and at some point they become some of the Man-Eaters that Maru and Kiruko encounter (there was a picture that someone made showing how some of the man-eaters resemble the students and that doctor Kiruko is looking for was the doctor from the "school"). And Maru is most likely Tokio's kid and he's looking for the "school" called Heaven where she was from Basically all the stuff happening with the students is in the past and the stuff with Kiruko and Maru is in the future. https://i.imgur.com/6QBJDZJ.png
