In Breaking Bad, why is Walter a fugitive in the last episodes if there is nothing connecting him to Hank's death and the meth business?

Because Marie, Skyler, and (to a lesser extent) Walt Jr. can all provide corroborating evidence. Skyler was the one who set up the money laundering scheme as his partner, Marie was involved in Hank’s investigation at their house (where most of the evidence is probably still located), and Walt Jr. himself is the one who calls the cops on his father for assault. Not to mention Walt abducts Holly and provides a confession to the police (through Skyler’s phone call).
With all that, the odds of Walt getting out of this situation with absolutely no evidence of wrong-doing are insanely low.

Walt may have been in the clear, but he has a lot of loose ends.
His family members, who hate him and know about his involvement can testify:
Skylar - She was Walt’s “accountant” and partner in crime. She was in constant contact with Walts money and probably has some kind of evidence which would prove this. The car wash business could be investigated which could bring up some police charges.
Walter Jnr - Despite the fact that he never saw or was involved in the money laundering or any other criminal activities. He was still in the house which means he could back up Skylar’s version of events.
Marie - When Hank was investigation Walt, he showed Marie all of the evidence against him. Marie could supply the police with all the information they needed or could continue investigating herself.
Unlike all the other “loose ends” that Walter “deals” with, these are family. This is a boundary that even Walt at this stage wouldn't cross. Therefore, his only real option was to leave Alberquerque on the run.
Well he was on the run because he abducted Holly. He also admitted to everything in a phone call to Skyler (with police listening in) in S5 E14 “Ozymadias”.
There is nothing connecting him to Hank actual death but there is proof from Walter Jr and Skyler that he “attacked” Skyler.
Also Marie can confirm that Hank called her to tell her that they had Walt in custody and now Walt’s back and Hank’s missing so…
