    Hillary's official site explained it as an innocent meme that got turned into a symbol of white supremacy

    The ADL put it in their database of hate symbols (though the part that gets missed a lot is that they acknowledged that "The majority of uses of Pepe the Frog have been, and continue to be, non-bigoted." They just explain that it can often be hateful in certain parts of the internet)

    Trump has tweeted variations of the meme

    So yeah, basically Pol has been using Pepe memes a lot and Hillary's campaign and the ADL has taken that and linked it to white supremacy (which is true in that context, given that they love making ridiculously racist Pepe memes, as seen at the bottom of the ADL link).

    The internet thought it was ridiculous and overly politically correct, since Pepe memes usually have nothing to do with race, that's mostly just a thing on Pol and other alt-right sites.
