There's a long tradition of that crap in the genre. 1981's The Keep, which started that whole "Nazi soldiers awaken a greater evil," has the honorable old Heer hauptmann contrasted against his cowardly rival, an Einsatzgruppen sturmbannfuhrer.

Indiana Jones had its roots in pulp fiction. 1930s tropes apply. Plus, the Nazis are established not just as antagonists, but villains (one of them expressing disgust at using a Jewish artifact).
